Replace direct __proto__ mutating assignment with Object.setPrototypeOf in generate/templates/templates/nodegit.js and generated lib/nodegit.js to prevent runtime errors in Deno. This change fixes NodeGit compatibility under Deno by replacing direct __proto__ prototype assignments in generate/templates/templates/nodegit.js and lib/nodegit.js with Object.setPrototypeOf. It also adds the packages/emnapi and packages/napi-rs-ts submodules and dependencies.
